The first several minutes of a run are almost always the worst part — legs heavy, lungs burning, pace feeling unsustainable. Then, without doing anything different, it clears. The effort suddenly feels manageable. That shift has a real physiological explanation, and it's not just mental.

The rough start is a supply-and-demand mismatch

At the very beginning of sustained exercise, your muscles' demand for energy spikes almost instantly — but your cardiovascular and respiratory systems can't ramp up that fast. Heart rate, breathing rate, and the dilation of blood vessels supplying working muscles all take a couple of minutes to catch up to the new demand.

The anaerobic bridge

During that lag, muscles lean more heavily on anaerobic metabolism to keep producing energy. It's faster to mobilize than the aerobic system, but far less efficient, and it produces metabolic byproducts, like lactate, faster than the body can clear them at that early stage — which contributes directly to the early heavy, burning sensation.

What actually shifts during the "second wind"

Once heart rate, breathing, and blood vessel dilation catch up to the demand — generally a few minutes in — oxygen delivery to the working muscles increases enough for aerobic metabolism to take over as the dominant energy source. Aerobic metabolism is more efficient and produces far fewer byproducts per unit of energy, and that shift is what the sudden "clearing" feeling actually reflects.

Why warming up shortens or avoids it entirely

Because the second wind is really the body catching up to a demand it wasn't prepared for, a proper gradual warm-up lets those cardiovascular adjustments happen ahead of time, before the harder effort begins. That's why a good warm-up can make the rough early period of a workout much shorter, or barely noticeable at all.
